Which genomes to sequence?

Some relevant questions are:

 

What new information would be gained?

Is the sequence of a related species already available? Is it worth sequencing the entire genome again, or is it OK to target certain regions to compare the differences?

What are the biological questions? Is the whole genome sequence really needed, or could partial sequencing answer these questions just as well?

Who will fund the project? Will the data be publicly available?
