Sequencing considerations

In deciding which sequencing method to utilize, some considerations are:

Does the organism contain large regions of repetitive DNA? This will be hard to assemble with the shotgun method

Do you have the bioinformatics capability needed for assembling shotgun sequences? If not, the top-down method would be better.

These approaches are not mutually exclusive, however. Indeed the best approach seems to be a combination of the two.
